This is a timeline of TJRP 2.0, to avoid wrong mythos and set stuff straight. Matt, edit this post if you disagree with something.
This timeline uses YAD, or Years After Destruction (of 1.0).

- 0 YAD: TJRP Apocalypse occurs, all TJRP 1.0 members are sent to 2.0
- 1/12 YAD: Casion Strider disappears while investigating a meteor (the H.I.V.E)
- 0 - 5/12 YAD: Arkantos shows people where to settle and build
- 5/12 YAD: The aging pigman Bloberis creates his descendants, the Animists. Arkantos helps them out
- 7/12 YAD: Arkantos decides to return back to his time.
- ~60 YAD: An aging Serinas 'dies' and is sent to Arkantos' time by Krios, the Lord of Time.
- ~100 YAD: Human cities start fighting over territory and trade.
- ~500 YAD: Du Kybervarg / War of the Storms
- ~600 YAD: Du Kybervarg ends, Ancients are almost dead.
- 605 YAD: Human city of <name of the ruins> is overrun by Emergents and the other city, survivors flee to old Ancient city of Nova, abandoned from lack of population (due to the War of the Storms.)
- 610 YAD: Serinas returns. TJRP 2.0 starts.
Emergent's Return:
Considering the Emergents don't play an important role in the apocalypse (they didn't exist in TJRP 1.0, unlike the Crimsons (the labs)), their setup can actually be converted to something that makes more sense for Conzo. Instead of the "Rise of the Emergents", it could be the "Return of the Emergents", an ancient fungal enemy from hundreds of years ago...
Basically what happens is that Caison goes off and creates the Emergents. They became known as a menace to the world. His grand plan is to build the HIVE, the massive spaceship powered by waste. And he succeeds. But only he and his best troops board the HIVE. All of the lowly drones stay behind, still being ordered by yours truly, just from space. Or wherever the HIVE went.
The Emergents which stayed behind don't terrorize the people, or really do much of anything for that matter. They just endure, and hold out, lying in wait for their masters to return. They carve out a living in the abandoned mine (the HIVE hasn't crashed yet), feasting on the flesh of anything that dares go near. Even if some explorers were killed by the Emergents, it's because they all were that nobody thinks of them as the fungal menace they used to be. Everyone assumes that they all left when the ship blasted off.
The only thing the leftover Emergents actually do is assist the Ancients in Du Kybervarg. This was most likely accomplished through mind control. If the Ancients could hijack the hive mind, they could easily control all of the Emergents. And that's what they did.
Frustrated with the interference of the Ancients, Caison (now Zeratros, Emperor of the Emergents) makes the HIVE do a U-turn and go full speed ahead straight back for Minecraftia. However, because he's been hopping from planet to planet, draining their energy, he's extremely far away and it takes him some time to return... about a century, to be exact.
Upon his return in around 600 YAD, the HIVE crashes into the ground, creating the crater we all know and love and scaring everyone shitless. Du Kybervarg has already ended, and the Ancients are on the brink of extinction. Resuming control of the now much greater numbers of lowly Emergent drones, he initiates his plans of cold wrath and revenge. His first move is to trash and burn Spawn Town. Like Ash says, the survivors flee to Nova, an abandoned Ancient city.
A few years later, Krios the Time Lord revives Serinas and TJRP 2.0 starts.
